The following is a list of episodes in the second season of The Adventures of Jimmy Neutron, Boy Genius.

In this season, full-length half-hour episodes became more common, with the season ultimately including nine half-hour episodes and two hour-length specials, and only seven episodes consisting of 11-minute stories. This season also included Jimmy Timmy Power Hour, the series' first crossover with The Fairly OddParents.

The episodes "Sheen's Brain", "MaternoTron Knows Best" / "Send in the Clones", "The Great Egg Heist" / "The Feud", "Out, Darn Spotlight" and "The Junkman Cometh" premiered as a themed premiere week titled "Jimmy Neutron-A-Thon".

		Timmy from Dimmsdale meets Jimmy Neutron from Retroville. Timmy must shut down Goddard, after uploading a destructive video game in him before he destroys Retroville.

		Jimmy creates a device that turns his friends into real monsters at Halloween.

		The school adopts "twonkies", sweet little creatures who hate music, and they all cause chaos.

		Jimmy runs for class president against Libby, Sheen, and foreign exchange student Bolbi Stroganovsky, and Carl has to be the deciding vote.
33		"Sheen's Brain"	March 8, 2004
		Sheen gains an IQ boost and gets the highest score on a math test in his class after Jimmy uses his Brain Drain helmet (from "Normal Boy") to make him smarter. Sheen then gains Godly powers and plots to destroy all of Retroville.
34		"MaternoTron Knows Best"	March 9, 2004
		Jimmy creates a robot to fill in for his mother when she takes a week off at a spa.
		"Send in the Clones"	March 9, 2004
		To get out of doing chores, Jimmy creates six different clones of himself so he can go into outer space. But the only thing the clones do right is cause trouble.

		Jimmy and friends are tricked into robbing the Retroville Museum for Professor Calamitous, who is cleverly disguised as a princess.

		A lawn fight occurs between the Neutrons and the Wheezers, and they soon decide that they are sick of each other, which means that Carl and Jimmy are no longer best friends.

		Jimmy enters himself in a stage play so that he can share the spotlight with Betty.
37		"The Junkman Cometh"	March 12, 2004
		Brobot tricks Jimmy, Carl, Sheen and Goddard into visiting him on the moon. When Mombot and Popbot are kidnapped the greedy Junkman, the boys must rescue them.

		Jimmy, Carl and Sheen fall head over heels for a cute cowgirl and decide to impress her by entering the rodeo she works at.

		Jimmy is banned from the school science fair after Cindy convinces Principal Willoughby that he is too smart to compete.

		A rich kid named Eustace Strych wants Jimmy's dog, so he decides to steal his friends with expensive gifts and then challenges Jimmy to a deadly robot battle.

Notes

• Despite officially being the fifth episode of this season, "Beach Party Mummy" seems to occur late in the first season, due to it being the episode where Libby changes her hairstyle. As a result, its placement in both production and airing order creates a plot hole, due to there being at least two episodes with Libby sporting her new hairstyle coming before "Beach Party Mummy" in both orders.
